So, if both United and Atletico complain, it is possible the entire draw could be redone.

To be fair, it should be re-drawn. It would not be fair to leave it like this.
However, they may decide to re-draw everything EXCEPT Benfica-Real in that case. Because Real got Benfica first - before they started to mess up everything.

What exactly do you expect? Lille and Salzburg were in the weakest group and both were very likely to draw a big name. Madrid vs Benfica is a standard round of 16 game between a group leader and a second-place team.

• Man. United drawn vs Villarreal at first (same group).
• Man. United not in Atletico’s pot.
• Real Madrid were in Villarreal’s pot (same nation).
• Liverpool included in Atletico’s pot (same group).
